I am trying to find a way to make it so if I don't do anything for 5 minutes the game will automaticaly send the AFK flag up (done so by simply typing AFK).

I think that is all of the information really needed. Perhaps having a setup so that the timers are reset every time something new goes into the World section would work, not too sure on how to do this though.

Look in comm.c for the idle time out code, and just add another check that calls do_afk for the character

Isn't this related to MUSHclient? There should be some sort of idle plugin for MUSHclient, check the plugin section.
