I switch focus away from MUSHclient for something, switch back by clicking in the output window somewhere, and the first time I hit a macro (usually one of the F1-F12 keys), it does nothing. The second press succeeds, but the first is always "eaten" when I switch focus in this way. Changing focus via the title bar seems to work fine.

Try turning "All typing goes to command window." off in File->Global Preferences, the General tab.
